Just finished the fan made Deluxe version for the second time. While it looks and sounds great (just like early 90s adventure games from before Sam & Max or Day of the Tentacle) and I did spot some minor gameplay improvements here and there, I think it was a missed opportunity to get rid of all the logical inconsistencies, pixel hunting and other trial & error of the original game. There are still dead ends here, as well as a couple of new bugs (including one that gives you control over Dr. Fred and makes you unable to see the mouse pointer, though to be fair it seems hard to trigger). Therefore I'd only recommend going back to the first MM (or MM DX) with a guide ready, and mainly for the humour and aesthetics, though there are a few genuinely clever puzzles to be found.
